Acrobat is utterly unsuitable for this kind of duty in my opinion. It's an interactive tool with limited automation. Look for a tool designed for high volumes - it should have hot folders, logging etc.

The text attributes are wrong; text extraction is correct. Perhaps you could derive a heuristic to recognise files of this kind and fix them, but it would be a challenge to avoid breaking good files.
